Rhino.com is now selling downloads in Apple Lossless, WMA Lossless and FLAC. They are also currently 50% off....
Sloan is also selling their back catalog in lossless forma sloanmusic.com

Very smart move. Hopefully other sites will take notice. I'm pretty sure Bleep.com (Warp's digital music shop) sells flac, too.
